Phase 1 : In Silico Validation: Computational Filtering and Kinetic Feasibility
- Objectif
- To computationally confirm the structural uniqueness of the target β-glucuronidase (GUS) in Bacteroides spp., predict the physicochemical properties of the probe and cleaved fluorophore, and simulate Michaelis-Menten kinetics to ensure the linear regime is achievable at the proposed concentrations.
- Coût estimé
- €500-1500
- Durée estimée
- 3-5 weeks
- Critères de réussite
- Number of non-target GUS homologs with >30% identity and >50% coverage · 0 (zero) in E. coli, C. perfringens, L. reuteri, B. adolescentis · (BLASTp search against each non-target proteome)
- Predicted logP of cleaved fluorophore · > 1.5 · (ChemAxon MarvinSketch calculation)
- Predicted net charge of cleaved fluorophore at pH 7.4 · < -1 (e.g., -2) · (ChemAxon MarvinSketch pKa-based charge calculation)
- Simulated rate at [S]=5 µM relative to Vmax · > 0.9 × Vmax × [S]/(Km+[S]) (i.e., > 96 AU/min/10^6 cells if Vmax=150, Km=2.5) · (Python simulation output)
- On continue si
- All four success criteria are met: (1) no non-target GUS homologs, (2) cleaved fluorophore logP > 1.5, (3) charge < -1, (4) simulated rate at 5 µM > 96 AU/min/10^6 cells.
- On arrête si
- Any non-target GUS homolog found with >30% identity (e.g., E. coli has a GUS-like enzyme), OR cleaved fluorophore logP < 1.0 or charge > 0, OR simulated rate at 5 µM < 80 AU/min/10^6 cells.
- On réoriente si
- If the cleaved fluorophore is predicted to be a substrate for AcrB (efflux pump in E. coli), then redesign the probe (e.g., add a bulky substituent to reduce efflux) and re-run Phase 1. If no non-target GUS homologs but the kinetics simulation shows [S]=5 µM is not in the linear regime (i.e., [S] > 0.1×Km), then revise the hypothesis to state [S] = 0.5–2 µM (linear regime) and adjust the experimental design accordingly.
- Risques
- E. coli Δgus may still have a cryptic GUS-like enzyme (e.g., from GH79 family) that cleaves the probe.Probabilité : mediumParade : Use BLASTp against the entire E. coli K-12 proteome (not just annotated GUS). If a hit is found, consider using a different non-target control (e.g., E. coli ΔacrB ΔtolC) or a different target taxon.
- The predicted logP/charge may not match experimental measurements (e.g., due to aggregation or micelle formation).Probabilité : lowParade : Use multiple prediction tools (ChemAxon, ACD/Labs, XLogP3) and take the consensus. If discrepancy >0.5 log units, flag for experimental measurement in Phase 2.
- The hypothesis statement contains an internal contradiction: “[S] < 0.1 × Km” vs. “Km = 2.5 µM” and “[S] = 5 µM” (which is 2×Km). This will be flagged in the simulation.Probabilité : highParade : The simulation will reveal this. If the linear regime is required, then [S] must be < 0.25 µM (0.1×Km). This would require a much more sensitive detection method (e.g., single-molecule microscopy). The protocol will be revised to use [S] = 0.1–1.0 µM instead of 1–10 µM.
